OKay, got a new rattle in my passenger side window. Everytime i close the door or go over bumps the falker rattles like ****. Another note I made was it happens when the windows are down all the way. If the windows are up a little the rattle goes away. WTF should I do?

take it to the dealer it's probably off track ...happenned in my integra, if you want a sat project you can take the door panel off and do it or you can take it to the dealer and let them charge you 250 and 3 hours of labor for a hour of work...

This should be under warranty. They shouldn't charge you a penny for it.
Also, just a side note, you might want to edit your post so that the mods don't delete it.

would Nissan beyotch if I have an ftermarket stereo with aftermarket speakers?

Perhaps rightfully so after someone removed the door panels for speaker installation.
It's kind of tough asking Nissan to warranty someone else's monkeying around with the door panels. But maybe you'll be lucky and the cause of the rattle will be something not related to the install.

Easy cure: Leave the window up! In Arizona we do that all the time - keeps out that heat!!!!!!!!!!!!!!
