Nobody can do anything but speculate unless we have the opportunity to drive it for ourselves.
There are only so many possibilities though, it shouldn't be hard to nail the problem down. I'd take the car to a tranny shop for a diagnosis. Whatever it is, it sounds as if its definitely related to tranny internals.

After I turn my car on really cold weather and let her sit in neutral for 30 seconds. That seems to mix the oil through the gears really well. It shifts great and doesn't make any of those funny noises your talking about.
