does it turn over but just not fire?
have u tried adjusting dizzy a fraction while turning it over.

turn the bottom end over by hand, till the line on the crank pulley lines up with the mark on the lower timing belt cover. Remove the green flywheel/timing inspection bung in the top of the gearbox bellhousing and double check the mark there also lines up, then shine a torch down sparky hole #1 to verify #1 piston is actually at TDC.
Next remove the dizzy cap and make sure the rotor arm lines up with the mark on the dizzy housing, its faint but it will be there, the plastic dust cover has a notch cut out of it where the mark is usually. This should correspond to spark plug lead #1, and verify the sequence is 1342.
Last of all, make sure the punch mark on the INSIDE of the cam sprocket lines up with the front surface of the head, i.e. with the rocker cover & rocker seal removed

Which bottom end are you using?

Ah yes, good point! If its the later MK3 ADY(or is it ADU?) block the dizzy wont work with the MK2 Digi injection system. I believe these lumps also have a crank position sensor, so if you have one chances are its the later lump.
To fix it all you need is a dizzy from an earlier MK3 or Passat 2e block

Done all the lining ups still no joy, engine turns but dosnt fire, the spark plugs are sparking. I lined up the crankshaft pully with the intermediate sprocket as the bottem end has no lower cover. Any body else have any ideas???

Is it a 2e lump?
Did you actually look down #1 bore to see if when the marks are lined up cylinder 1 is actually at TDC? Also when the intermediate shaft is lined up, does the rotor arm line up with spark plug lead #1?

1. Its 2E block
2. Yes it was TDC
3. THe rotor arm lines up with the mark on the housing no lead #1. Lead #1 is about 90 degres clockwise from where is the now.

With No 1 piston at TDC, and both valves closed (cam lobes point upward) the rotor arm should point at the small notch on the dizzy. That's where No1 lead should be, then clockwise 3, 4, 2.
The mark on the crank and intermediate pulleys should be next to eachother, and the mark on the back of the cam pulley should line up with the top front edge of the head.
Reading your answer, it sounds like you've got the plug leads one place out, but it's not 100% clear from what you've said.

Also to add to that are you hearing the Fuel Pump activate when cranking.
